Has anyone considered that the mysterious "42" referred to by Reed Richards has something to do with the prison escapees in the New Avengers?
And prior to the Civil War there was allot of mention about some upper echelon group that may be running things at SHIELD and Hydra. Remember Madam Hydra saying things were rotten in both groups?
I wonder if this has something to do with the Civil War. If it does I'll have to give Bendis more credit for his writing.

Naa, I really don't think so. Why would escaped prisoners be invovled with a top secret government plan? File 42 will be something that no one expects- the prisoners are Bendis's turf, which means slow and steady, but Civil War is Millar's- big, bold and shocking.

And in NA #3 is mentioned that 47 prisoners are on the run.

On the run still after twenty something issues? Thank Odin it's BENDIS! here and they're running Decompression style, so they pretty much went nowhere; or else they'd be really hot diggity tired!

I too doubt they are linked. As YJ mentioned, there were 47 prisoners on the run, and by now most of them have probably been captured either by Cap's group or by heroes in their own books (not necessarely saying they escaped during the breakout)

He is probably hiding to prepare a most powerful plan to take over the world, which we will soon see in a great Avengers story (hey, we can all hope, can't we ^^ ?)
