As far as covers go....I like Weird Science 14 X-Men 50 Avengers 92
As far as the story...I will have to get back to you on this one.

The most cherished comics I own would include Avengers #'s 1 and 4 and Amazing Spider-Man #'s 39-40.
As far as favorite stories, Avengers #'s 57-60, ASM #'s 121-122, and Fantastic Four #'s 48-50.
Long story? It's tough to beat the scope of "The Celestial Madonna".

Uncanny X-Men # 18 is my most cherished comic. If I had to sell my collection, I would still keep this one.
Story-wise? Gosh, this is a hard one! Marvels, Kingdom Come, All-Star Superman, Fatal Attractions, God Loves Man Kills -- this list goes on!

Most cherished as far as being the best items in my collection are Avengers 9 & 16. Most cherished as far as being favorites - I'd actually have to go with the Squadron Supreme Limited Series. Storywise, that one is just tough to beat for me. I can read it over and over.

Most cherished collection-wise is Whiz Comics #121 and Captain Marvel #65, so far, my only Golden Age issues of Shazam.
Most cherished story-wise......geez, that's a tough one. Dark Phoenix Saga, Batman Year One, Miller's work on DD (original run, Born Again, and Man Without Fear mini), Mage by Matt Wagner, Elementals by Bill Willingham......

Boy, it is a tough question. The parameters are kinda broad (as we can see from the responses, I think).
My oldest collector's items would be hard-worn copies of Avengers #2 & 3. (I'm missing issues 1 & 4-- I think dlw must've come up with them by mistake! ;D)
I do seem to have acquired a lot of "key" silver/bronze age issues over the years (1st appearances of Punisher, Wolverine, New X-Men, etc), mostly 'cause I was buying them at the time.
But if I were to strictly go with the comics that I personally enjoy the most, probably Incredible Hulk #111, Avengers #58, and Amazing Spiderman #'s121/122. But really, there are SO MANY that I love, that even those could be supplanted w/out too much effort.

The answer could change daily, but for on singles issue, I guess I'll go with Giant Size X-Men #1.
